MetaMaps
MetaMaps is a tool specifically designed for the analysis of long-read (PacBio/Oxford Nanopore) metagenomic datasets. It simultaneously performs read assignment and sample composition estimation. This tool is faster than classical exact alignment-based approaches and provides more detailed output than kmer-spectra-based methods. Each MetaMaps alignment includes an approximate alignment location, estimated alignment identity, and mapping quality. The approximate mapping algorithm is based on MashMap and incorporates a mapping quality model and EM-based estimation of sample composition.
MetaMaps outputs both overall compositional assignment and per-read taxonomic assignments, including sample composition at different taxonomic levels, taxonomic assignments for each read, and read coverage for contigs.
